I am using Minimap2-2.24 (r1122) to get all-vs-all alignments for a set of sequences, e.g.
minimap2 -x ava-ont -f 0.0001 -t 12 -c -X seq.fasta seq.fasta
There are two sequences that should align to each other, but the output PAF does not contain such alignment.
Out of curiosity, I removed the -c
option and I do see a mapping between the two sequences:

If I only use those two sequences as input (with the -c
option), I now see an alignment:
